NM_004393.6(DAG1):c.286-1_287del was classified as Uncertain significance for Autosomal recessive limb-girdle muscular dystrophy type 2P; Muscular dystrophy-dystroglycanopathy (congenital with brain and eye anomalies), type A9 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the DAG1 gene (transcript NM_004393.6) at the canonical splice acceptor site of the intron immediately before coding-DNA position 286 through coding-DNA position 287, deleting this region. Submitter rationale: This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with DAG1-related conditions. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. This variant results in the deletion of part of exon 3 (c.286-1_287del) of the DAG1 gene. It affects a nucleotide within the consensus splice site.
