This variant lies in the TSC1 gene (transcript NM_000368.5) at coding-DNA position 1600, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 534 with lysine — a missense variant. Submitter rationale: p.Glu534Lys (GAG>AAG): c.1600 G>A in exon 15 of the TSC1 gene (NM_000368.4). The E534K variant has not been published as a mutation, nor has it been reported as a benign polymorphism to our knowledge. It was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The E534K variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across mammals. In silico analysis predicts this variant is probably damaging to the protein structure/function. However, the vast majority of TSC1 mutations result in protein truncation, while missense mutations have been reported only rarely (Northrup et al., 2011; Au et al., 2007). Therefore, based on the currently available information, it is unclear whether this variant is a pathogenic mutation or a rare benign variant. The variant is found in INFANT-EPI panel(s).
