Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_007325.5(GRIA3):c.1982T>C (p.Met661Thr), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces methionine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 661 of the GRIA3 protein (p.Met661Thr). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of X-linked dominant GRIA3-related conditions (PMID: 36726007; internal data). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 2064199). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt GRIA3 protein function with a negative predictive value of 80%. For these reasons, this variant has been classified as Pathogenic.
