Uncertain significance for Autosomal recessive limb-girdle muscular dystrophy type 2O; Muscular dystrophy-dystroglycanopathy (congenital with intellectual disability), type B3 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_017739.4(POMGNT1):c.353C>T (p.Thr118Met), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces threonine with methionine at codon 118 of the POMGNT1 protein (p.Thr118Met). The threonine residue is highly conserved and there is a moderate physicochemical difference between threonine and methionine. This variant is present in population databases (rs765986611, ExAC 0.006%). This variant has not been reported in the literature in individuals affected with POMGNT1-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
