This variant lies in the GABRA1 gene (transcript NM_001127644.2) at coding-DNA position 881, where C is replaced by T; at the protein level this means replaces threonine at residue 294 with isoleucine — a missense variant. Submitter rationale: The T294I variant in the GABRA1 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The T294I variant is not observed in large population cohorts (Lek et al., 2016). The T294I variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species. In silico analysis predicts this variant is probably damaging to the protein structure/function. Missense variants in nearby residues (T289A, T289P, T292I) have been reported in the Human Gene Mutation Database in association with GABRA1-related disorder (Stenson et al., 2014), supporting the functional importance of this region of the protein. We interpret T294I as a pathogenic variant.
