Pathogenic for Gastrointestinal stromal tumor — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000222.3(KIT):c.761_765del (p.Lys254fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the KIT gene (transcript NM_000222.3) at coding-DNA position 761 through coding-DNA position 765, deleting 5 bases; at the protein level this means shifts the reading frame starting at lysine residue 254, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant has not been reported in the literature in individuals affected with KIT-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Lys254Thrfs*5) in the KIT gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in KIT are known to be pathogenic (PMID: 15194144).
