This variant lies in the RAG1 gene (transcript NM_000448.3) at coding-DNA position 2065, where G is replaced by T; at the protein level this means converts the codon for glutamic acid at residue 689 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the RAG1 protein in which other variant(s) (p.Arg716Trp) have been determined to be pathogenic (PMID: 15696198, 30778343). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. This variant has not been reported in the literature in individuals affected with RAG1-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Glu689*) in the RAG1 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 355 amino acid(s) of the RAG1 protein.
