Uncertain significance for Hereditary spastic paraplegia 30; Neuropathy, hereditary sensory, type 2C; Intellectual disability, autosomal dominant 9 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001244008.2(KIF1A):c.3816+10_3816+63del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the KIF1A gene (transcript NM_001244008.2) at 10 bases into the intron immediately after coding-DNA position 3816 through 63 bases into the intron immediately after coding-DNA position 3816, deleting this region. Submitter rationale: This sequence change falls in intron 33 of the KIF1A gene. It does not directly change the encoded amino acid sequence of the KIF1A protein. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with KIF1A-related conditions. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
