Likely pathogenic for Glycogen storage disease type III — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_000642.3(AGL):c.535_538del (p.Leu179fs), citing LabCorp Variant Classification Summary - May 2015: Variant summary: AGL c.535_538delTTAG (p.Leu179AsnfsX2) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant allele was found at a frequency of 8e-06 in 251406 control chromosomes. To our knowledge, no occurrence of c.535_538delTTAG in individuals affected with Glycogen Storage Disease Type III and no experimental evidence demonstrating its impact on protein function have been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. Both laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic.
