Uncertain significance for X-linked immunodeficiency with magnesium defect, Epstein-Barr virus infection and neoplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001367916.1(MAGT1):c.7G>A (p.Ala3Thr), citing Invitae Variant Classification Sherloc (09022015): This variant has not been reported in the literature in individuals affected with MAGT1-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. This variant is present in population databases (rs782735241, gnomAD 0.02%). This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 35 of the MAGT1 protein (p.Ala35Thr).
