This variant lies in the MECP2 gene (transcript NM_001110792.2) at coding-DNA position 631, where C is replaced by A; at the protein level this means replaces proline at residue 211 with threonine — a missense variant. Submitter rationale: Variant summary: MECP2 c.595C>A (p.Pro199Thr) results in a non-conservative amino acid change in the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 5.5e-06 in 183435 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.595C>A in individuals affected with Rett Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation and classified the variant as likely benign.
