Likely benign — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_005751.5(AKAP9):c.1685A>G (p.His562Arg), citing LabCorp Variant Classification Summary - May 2015: Variant summary: AKAP9 c.1685A>G (p.His562Arg) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. The variant allele was found at a frequency of 0.00011 in 250892 control chromosomes in the gnomAD database, including 1 homozygote. The observed variant frequency is approximately 32 fold of the estimated maximal expected allele frequency for a pathogenic variant in AKAP9 causing Long QT Syndrome phenotype (3.3e-06). To our knowledge, no occurrence of c.1685A>G in individuals affected with Long QT Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 191383). Based on the evidence outlined above, the variant was classified as likely benign.
