NM_014822.4(SEC24D):c.3044C>T (p.Ser1015Phe) was classified as Pathogenic by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces serine, which is neutral and polar, with phenylalanine, which is neutral and non-polar, at codon 1015 of the SEC24D protein (p.Ser1015Phe). This variant is present in population databases (rs760670617, gnomAD 0.0009%). This missense change has been observed in individual(s) with clinical features of SEC24D-related conditions (PMID: 25683121). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 189339). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. For these reasons, this variant has been classified as Pathogenic.
