Pathogenic for Li-Fraumeni syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000546.6(TP53):c.740A>T (p.Asn247Ile), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TP53 gene (transcript NM_000546.6) at coding-DNA position 740, where A is replaced by T; at the protein level this means replaces asparagine at residue 247 with isoleucine — a missense variant. Submitter rationale: This sequence change replaces asparagine, which is neutral and polar, with isoleucine, which is neutral and non-polar, at codon 247 of the TP53 protein (p.Asn247Ile). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of Li-Fraumeni syndrome (Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 184882). Advanced modeling performed at Invitae incorporating data from internal and/or published experimental studies (PMID: 12826609, 29979965, 30224644) indicates that this missense variant is expected to disrupt TP53 function with a positive predictive value of 97.5%. Experimental studies have shown that this missense change affects TP53 function (PMID: 12826609, 29979965, 30224644). For these reasons, this variant has been classified as Pathogenic.
