NM_000179.3(MSH6):c.513A>G (p.Glu171=) was classified as Uncertain significance for Carcinoma of colon by Department of Pathology and Laboratory Medicine, Sinai Health System: The MSH6 p.Glu171= variant was not identified in the literature nor was it identified in the following control databases: the 1000 Genomes Project, the NHLBI GO Exome Sequencing Project, the Exome Aggregation Consortium (August 8th 2016) or the Genome Aggregation Database (Feb 27, 2017). The variant was also not identified in the following databases: dbSNP, COSMIC, Mismatch Repair Genes Variant, MMR Gene Unclassified Variants, InSiGHT Colon Cancer Gene Variant (LOVD), Zhejiang Colon Cancer (LOVD), COGR or UMD databases. The variant was identified in the ClinVar and Clinvitae databases classified as likely benign by Ambry Genetics. The p.Glu171= variant is not expected to have clinical significance because it does not result in a change of amino acid. The variant occurs outside of the splicing consensus sequence and it is not predicted to affect a known splice site however 1 of 5 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer, HumanSpliceFinder) predict a greater than 10% chance that the variant creates a 3â€šÃ„Ã´ splice site; this is not very predictive of pathogenicity. The identification of this variant by our laboratory in 2 individuals with a co-occurring likely pathogenic variant in the MSH6 gene increases the likelihood this variant does not have clinical significance. In summary, based on the above information, the clinical significance of this variant cannot be determined with certainty at this time. This variant is classified as a variant of uncertain significance.
