NM_000059.4(BRCA2):c.3208G>A (p.Ala1070Thr) was classified as Uncertain significance by GeneDx, citing GeneDx Variant Classification (06012015): This variant is denoted BRCA2 c.3208G>A at the cDNA level, p.Ala1070Thr (A1070T) at the protein level, and results in the change of an Alanine to a Threonine (GCA>ACA). This variant has not, to our knowledge, been published in the literature as either a germline pathogenic variant or a benign polymorphism. It was reported as a somatic mutation in one breast tumor; however, no loss of heterozygosity analysis was performed on this sample and germline testing was not performed (Forsti 2001). BRCA2 Ala1070Thr was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. Since Alanine and Threonine differ in polarity, charge, size or other properties, this is considered a non-conservative amino acid substitution. BRCA2 Ala1070Thr occurs at a position that is highly variable across species and is not located in a known functional domain. In addition, in silico analyses predict that this variant is unlikely to alter protein structure or function. Based on currently available information, it is unclear whether BRCA2 Ala1070Thr is pathogenic or benign. We consider it to be a variant of uncertain significance.
