Uncertain significance for Ataxia-telangiectasia syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000051.4(ATM):c.518G>T (p.Arg173Met), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces arginine, which is basic and polar, with methionine, which is neutral and non-polar, at codon 173 of the ATM protein (p.Arg173Met). The frequency data for this variant in the population databases is considered unreliable, as metrics indicate poor data quality at this position in the gnomAD database. This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 181909). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt ATM protein function with a negative predictive value of 95%. RNA analysis performed to evaluate the impact of this missense change on mRNA splicing indicates it does not significantly alter splicing (internal data). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
