Uncertain significance — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_006767.4(LZTR1):c.200G>C (p.Arg67Pro), citing LabCorp Variant Classification Summary - May 2015. This variant lies in the LZTR1 gene (transcript NM_006767.4) at coding-DNA position 200, where G is replaced by C; at the protein level this means replaces arginine at residue 67 with proline — a missense variant. Submitter rationale: Variant summary: LZTR1 c.200G>C (p.Arg67Pro) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. Several computational tools predict a significant impact on normal splicing: Two predict the variant abolishes the canonical 5' splicing donor site. Two predict the variant weakens the canonical 5' donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4.2e-06 in 240476 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.200G>C in individuals affected with Noonan Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as VUS and likely pathogenic. Based on the evidence outlined above, the variant was classified as uncertain significance.
