Likely pathogenic for Tumor predisposition syndrome 3 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_015450.3(POT1):c.1369+1G>A, citing Invitae Variant Classification Sherloc (09022015): This sequence change affects a donor splice site in intron 14 of the POT1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in the loss of 14 amino acid residue(s), but is expected to preserve the integrity of the reading-frame. This variant is present in population databases (rs761173025, gnomAD 0.003%). This variant has not been reported in the literature in individuals affected with POT1-related conditions. ClinVar contains an entry for this variant (Variation ID: 1770980). Studies have shown that disruption of this splice site results in the activation of a cryptic splice site in exon 14 (internal data). In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
