NM_000368.5(TSC1):c.364-3C>A was classified as Uncertain significance for Hereditary cancer-predisposing syndrome by Ambry Genetics, citing Ambry Variant Classification Scheme 2023. This variant lies in the TSC1 gene (transcript NM_000368.5) at 3 bases into the intron immediately before coding-DNA position 364, where C is replaced by A. Submitter rationale: The c.364-3C>A intronic variant results from a C to A substitution 3 nucleotides upstream from coding exon 4 in the TSC1 gene. This nucleotide position is well conserved in available vertebrate species. This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). In silico splice site analysis predicts that this alteration may result in the creation or strengthening of a novel splice acceptor site. RNA studies have demonstrated that this alteration results in a splice defect; the clinical impact of this abnormal splicing is unknown at this time (Ambry internal data). Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
