This variant lies in the ABCC9 gene (transcript NM_020297.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1012, where A is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1012-2A>C intronic variant results from an A to C substitution two nucleotides upstream from coding exon 7 in the ABCC9 gene. This nucleotide position is highly conserved in available vertebrate species. Using two different splice site prediction tools, this alteration is predicted by ESEfinder to weaken the efficiency of the native splice acceptor site, but is not predicted to have a deleterious effect on this splice acceptor site by BDGP; however, direct evidence is unavailable. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function of ABCC9 has not been clearly established as a mechanism of disease. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
