This variant lies in the L1CAM gene (transcript NM_001278116.2) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2432, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: L1CAM c.2432-1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing, indicating the variant abolishes a 3' acceptor site and creates a new cryptic exonic one. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 183290 control chromosomes (gnomAD). To our knowledge, no occurrence of c.2432-1G>A in individuals affected with L1 Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Based on the evidence outlined above, the variant was classified as likely pathogenic.
