Likely pathogenic for Rhizomelic chondrodysplasia punctata type 1 — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_000288.4(PEX7):c.418-1G>A, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the PEX7 gene (transcript NM_000288.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 418, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: PEX7 c.418-1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4e-06 in 251080 control chromosomes. To our knowledge, no occurrence of c.418-1G>A in individuals affected with Rhizomelic Chondrodysplasia Punctata Type 1 and no experimental evidence demonstrating its impact on protein function have been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation and classified the variant as likely pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic.
