Uncertain significance — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_001368397.1(FRMPD4):c.3046A>T (p.Met1016Leu), citing LabCorp Variant Classification Summary - May 2015. This variant lies in the FRMPD4 gene (transcript NM_001368397.1) at coding-DNA position 3046, where A is replaced by T; at the protein level this means replaces methionine at residue 1016 with leucine — a missense variant. Submitter rationale: Variant summary: FRMPD4 c.3046A>T (p.Met1016Leu) results in a conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a benign effect of the variant on protein function. The variant was absent in 183406 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.3046A>T in individuals affected with X-Linked Intellectual Disability 104 and no experimental evidence demonstrating its impact on protein function have been reported. No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Based on the evidence outlined above, the variant was classified as uncertain significance.
