NM_000157.4(GBA1):c.454+1G>A was classified as Likely pathogenic for Gaucher disease by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the GBA1 gene (transcript NM_000157.4) at the canonical splice donor site of the intron immediately after coding-DNA position 454, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: GBA c.454+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: four predict the variant abolishes a 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 6.6e-06 in 150970 control chromosomes (gnomAD v3.1, genomes dataset). The variant, c.454+1G>A, has been reported in the literature in at least one individual affected with Gaucher Disease (Rozenberg_2006). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Based on the evidence outlined above, the variant was classified as likely pathogenic.
