This variant lies in the STXBP1 gene (transcript NM_001032221.6) at the canonical splice donor site of the intron immediately after coding-DNA position 1029, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site is associated with altered splicing resulting in multiple RNA products (PMID: 20876469). ClinVar contains an entry for this variant (Variation ID: 167725). Disruption of this splice site has been observed in individual(s) with STXBP1-related conditions (PMID: 20876469). In at least one individual the variant was observed to be de novo. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 12 of the STXBP1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in STXBP1 are known to be pathogenic (PMID: 20887364, 26384463).
