This variant lies in the SCN2A gene (transcript NM_001040142.2) at coding-DNA position 4462, where A is replaced by G; at the protein level this means replaces isoleucine at residue 1488 with valine — a missense variant. Submitter rationale: This sequence change replaces isoleucine with valine at codon 1488 of the SCN2A protein (p.Ile1488Val). The isoleucine residue is highly conserved and there is a small physicochemical difference between isoleucine and valine. This variant is not present in population databases (ExAC no frequency). This variant has been observed in individual(s) with clinical features of developmental and epileptic encephalopathy (Invitae). In at least one individual the variant was observed to be de novo. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0").
