Uncertain significance for Rhabdoid tumor predisposition syndrome 2 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003072.5(SMARCA4):c.4465C>G (p.Pro1489Ala), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SMARCA4 gene (transcript NM_003072.5) at coding-DNA position 4465, where C is replaced by G; at the protein level this means replaces proline at residue 1489 with alanine — a missense variant. Submitter rationale: This variant has not been reported in the literature in individuals affected with SMARCA4-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C25"). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. This variant is not present in population databases (ExAC no frequency). This sequence change replaces proline with alanine at codon 1521 of the SMARCA4 protein (p.Pro1521Ala). The proline residue is highly conserved and there is a small physicochemical difference between proline and alanine.
