This variant lies in the POMGNT1 gene (transcript NM_017739.4) at coding-DNA position 310, where T is replaced by G; at the protein level this means replaces tyrosine at residue 104 with aspartic acid — a missense variant. Submitter rationale: In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt POMGNT1 protein function. This missense change has been observed in individual(s) with clinical features of POMGNT1-related conditions (Invitae). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces tyrosine, which is neutral and polar, with aspartic acid, which is acidic and polar, at codon 104 of the POMGNT1 protein (p.Tyr104Asp).
