Likely pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_144672.4(OTOA):c.1562T>C (p.Phe521Ser), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces phenylalanine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 521 of the OTOA protein (p.Phe521Ser). This variant is present in population databases (rs145044236, gnomAD 0.004%). This missense change has been observed in individual(s) with deafness (Invitae). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 1489851). Algorithms developed to predict the effect of missense changes on protein structure and function output the following: SIFT: "Not Available"; PolyPhen-2: "Benign"; Align-GVGD: "Not Available". The serine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
