Pathogenic for Ataxia-telangiectasia syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000051.4(ATM):c.2839-2A>C, citing Invitae Variant Classification Sherloc (09022015): This sequence change affects an acceptor splice site in intron 18 of the ATM gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in the loss of 6 amino acid residue(s), but is expected to preserve the integrity of the reading-frame. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 1489642). Studies have shown that disruption of this splice site results in the activation of a cryptic splice site in exon 19 (internal data). This variant disrupts a region of the ATM protein in which other variant(s) (p.Leu950Arg) have been determined to be pathogenic (PMID: 10873394, 12552559, 20678261, 21792198). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
