Uncertain significance for X-linked lymphoproliferative disease due to SH2D1A deficiency — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_002351.5(SH2D1A):c.351A>G (p.Ile117Met), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces isoleucine, which is neutral and non-polar, with methionine, which is neutral and non-polar, at codon 117 of the SH2D1A protein (p.Ile117Met). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with SH2D1A-related conditions. ClinVar contains an entry for this variant (Variation ID: 1488910). Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
