Uncertain significance for Muscular dystrophy-dystroglycanopathy (congenital with intellectual disability), type B2; Muscular dystrophy-dystroglycanopathy (congenital with brain and eye anomalies), type A2; Autosomal recessive limb-girdle muscular dystrophy type 2N — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_013382.7(POMT2):c.46C>T (p.Pro16Ser), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the POMT2 gene (transcript NM_013382.7) at coding-DNA position 46, where C is replaced by T; at the protein level this means replaces proline at residue 16 with serine — a missense variant. Submitter rationale: This sequence change replaces proline with serine at codon 16 of the POMT2 protein (p.Pro16Ser). The proline residue is moderately conserved and there is a moderate physicochemical difference between proline and serine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with POMT2-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function output the following: SIFT: "Tolerated"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0". The serine amino acid residue is found in multiple mammalian species, suggesting that this missense change does not adversely affect protein function. These predictions have not been confirmed by published functional studies and their clinical significance is uncertain. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
