Uncertain significance for Hereditary spastic paraplegia 63; Pontocerebellar hypoplasia type 9 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001368809.2(AMPD2):c.457C>T (p.Arg153Trp), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the AMPD2 gene (transcript NM_001368809.2) at coding-DNA position 457, where C is replaced by T; at the protein level this means replaces arginine at residue 153 with tryptophan — a missense variant. Submitter rationale: This sequence change replaces arginine, which is basic and polar, with tryptophan, which is neutral and slightly polar, at codon 207 of the AMPD2 protein (p.Arg207Trp). This variant is present in population databases (rs373334637, gnomAD 0.02%). This variant has not been reported in the literature in individuals affected with AMPD2-related conditions. ClinVar contains an entry for this variant (Variation ID: 1483839). An algorithm developed to predict the effect of missense changes on protein structure and function outputs the following: PolyPhen-2: "Benign". The tryptophan amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
