Pathogenic for Galactosylceramide beta-galactosidase deficiency — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000153.4(GALC):c.941A>G (p.Tyr314Cys), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces tyrosine, which is neutral and polar, with cysteine, which is neutral and slightly polar, at codon 314 of the GALC protein (p.Tyr314Cys). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with Krabbe disease (PMID: 8940268, 20886637). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is also known as 893A>G, Y298C. ClinVar contains an entry for this variant (Variation ID: 1458652). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt GALC protein function with a positive predictive value of 95%. Experimental studies have shown that this missense change affects GALC function (PMID: 8940268). This variant disrupts the p.Tyr314 amino acid residue in GALC. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 8940268, 20886637). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
