Pathogenic for Cystinuria — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NC_000002.11:g.(?_44502646)_(44586854_?)del, citing Invitae Variant Classification Sherloc (09022015): For these reasons, this variant has been classified as Pathogenic. Isolated whole-gene deletions of SLC3A1 have not been reported in the literature. However, larger copy number events that include this gene have been reported (PMID: 18234729, 28646536, 11524703). A gross deletion of the genomic region encompassing the full coding sequence of the SLC3A1 gene has been identified. Loss-of-function variants in SLC3A1 are known to be pathogenic (PMID: 24610330, 25109415, 25964309). The boundaries of this event are unknown as they extend beyond the assayed region for this gene and therefore may encompass additional genes. If PREPL has been tested and no copy number events are reported for it, then the 3' boundary of this event lies between the PREPL and SLC3A1 genes. If PREPL has not been tested, the 3' end of this event is unknown as it extends beyond the assayed region of this test and may encompass additional genes including the PREPL gene. This is expected to result in an absent or disrupted protein product.
