Likely pathogenic for Corneal dystrophy-perceptive deafness syndrome — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_001174089.2(SLC4A11):c.1282+1G>A, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the SLC4A11 gene (transcript NM_001174089.2) at the canonical splice donor site of the intron immediately after coding-DNA position 1282, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: SLC4A11 c.1330+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: One predict the variant abolishes the canonical 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 8e-06 in 249688 control chromosomes (gnomAD). c.1330+1G>A has been reported in the literature in an individual affected with congenital hereditary endothelial dystrophy (example: Moazzeni_2020). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic.
