NM_000548.5(TSC2):c.1258-96_1362del was classified as Pathogenic for Tuberous sclerosis 2 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TSC2 gene (transcript NM_000548.5) at 96 bases into the intron immediately before coding-DNA position 1258 through coding-DNA position 1362, deleting this region. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the TSC2 protein in which other variant(s) (p.Ser428del) have been determined to be pathogenic (PMID: 17304050, 21520333, 22867869). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. This variant results in the deletion of exon 13 and part of exon 14 (c.1258-96_1362del) of the TSC2 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in TSC2 are known to be pathogenic (PMID: 10205261, 17304050). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with TSC2-related conditions.
