This variant lies in the SPAST gene (transcript NM_014946.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1005, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This variant is not present in population databases (ExAC no frequency). For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site, but this prediction has not been confirmed by published transcriptional studies. Disruption of this splice site has been observed in individual(s) with hereditary spastic paraplegia (PMID: 12552568, 25421405). This sequence change affects an acceptor splice site in intron 6 of the SPAST gene. It is expected to disrupt RNA splicing.
