Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001844.5(COL2A1):c.4317+1del, citing Invitae Variant Classification Sherloc (09022015): This variant is also known as c.4317+1del. This variant has not been reported in the literature in individuals affected with COL2A1-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (Lys1440Asnfs*31) in the COL2A1 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 48 amino acid(s) of the COL2A1 protein. For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the COL2A1 protein in which other variant(s) (p.Thr1442Argfs*2) have been determined to be pathogenic (Invitae). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
