Uncertain significance for Combined immunodeficiency due to MALT1 deficiency — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006785.4(MALT1):c.488T>C (p.Met163Thr), citing Invitae Variant Classification Sherloc (09022015): In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This sequence change replaces methionine with threonine at codon 163 of the MALT1 protein (p.Met163Thr). The methionine residue is moderately conserved and there is a moderate physicochemical difference between methionine and threonine. This variant is present in population databases (rs750290078, ExAC 0.002%). This variant has not been reported in the literature in individuals with MALT1-related conditions.
