Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_005530.3(IDH3A):c.17G>A (p.Trp6Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the IDH3A gene (transcript NM_005530.3) at coding-DNA position 17, where G is replaced by A; at the protein level this means converts the codon for tryptophan at residue 6 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. This variant has not been reported in the literature in individuals affected with IDH3A-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Trp6*) in the IDH3A gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in IDH3A are known to be pathogenic (PMID: 28412069).
