Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_000222.3(KIT):c.1990+1del, citing Ambry Variant Classification Scheme 2023: The c.1990+1delG intronic variant, located in intron 13 of the KIT gene, results from a deletion of one nucleotide after coding exon 13 of the KIT gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site and will result in the creation or strengthening of a novel splice donor site. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function has not been established as a mechanism of disease. Based on the available evidence, the clinical significance of this alteration remains unclear.
