Uncertain significance for Paget disease of bone 2, early-onset; Frontotemporal dementia and/or amyotrophic lateral sclerosis 1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003900.5(SQSTM1):c.964C>T (p.Pro322Ser), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SQSTM1 gene (transcript NM_003900.5) at coding-DNA position 964, where C is replaced by T; at the protein level this means replaces proline at residue 322 with serine — a missense variant. Submitter rationale: This sequence change replaces proline, which is neutral and non-polar, with serine, which is neutral and polar, at codon 322 of the SQSTM1 protein (p.Pro322Ser). The frequency data for this variant in the population databases is considered unreliable, as metrics indicate poor data quality at this position in the gnomAD database. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function output the following: SIFT: "Tolerated"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0". The serine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. This variant has not been reported in the literature in individuals affected with SQSTM1-related conditions.
