This variant lies in the NPR2 gene (transcript NM_003995.4) at coding-DNA position 863, where A is replaced by G; at the protein level this means replaces glutamic acid at residue 288 with glycine — a missense variant. Submitter rationale: This sequence change replaces glutamic acid, which is acidic and polar, with glycine, which is neutral and non-polar, at codon 288 of the NPR2 protein (p.Glu288Gly). This variant is present in population databases (rs765509984, gnomAD 0.002%). This missense change has been observed in individual(s) with clinical features of acromesomelic dysplasia (internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 1421074). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt NPR2 protein function with a negative predictive value of 80%.
