Likely pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_002715.4(PPP2CA):c.164G>T (p.Cys55Phe), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces cysteine, which is neutral and slightly polar, with phenylalanine, which is neutral and non-polar, at codon 55 of the PPP2CA protein (p.Cys55Phe). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with PPP2CA-related conditions (Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 1409655). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt PPP2CA protein function. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
