This variant lies in the PRKAR1A gene (transcript NM_002734.5) at the canonical splice donor site of the intron immediately after coding-DNA position 502, where G is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This variant is not present in population databases (ExAC no frequency). Disruption of this splice site has been observed in individual(s) with clinical features of Carney complex (PMID: 18445140, 19293268). It has also been observed to segregate with disease in related individuals. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site, but this prediction has not been confirmed by published transcriptional studies. For these reasons, this variant has been classified as Pathogenic. This sequence change affects a donor splice site in intron 5 of the PRKAR1A gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in PRKAR1A are known to be pathogenic (PMID: 11115848, 19293268).
