This variant lies in the SCN11A gene (transcript NM_001349253.2) at coding-DNA position 4016, where T is replaced by C; at the protein level this means replaces leucine at residue 1339 with serine — a missense variant. Submitter rationale: This sequence change replaces leucine with serine at codon 1339 of the SCN11A protein (p.Leu1339Ser). The leucine residue is highly conserved and there is a large physicochemical difference between leucine and serine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals affected with SCN11A-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive.
