Uncertain significance for Muscular dystrophy-dystroglycanopathy (congenital with intellectual disability), type B2; Muscular dystrophy-dystroglycanopathy (congenital with brain and eye anomalies), type A2; Autosomal recessive limb-girdle muscular dystrophy type 2N — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_013382.7(POMT2):c.1574A>C (p.Lys525Thr), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the POMT2 gene (transcript NM_013382.7) at coding-DNA position 1574, where A is replaced by C; at the protein level this means replaces lysine at residue 525 with threonine — a missense variant. Submitter rationale: This variant has not been reported in the literature in individuals affected with POMT2-related conditions. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Tolerated"; PolyPhen-2: "Possibly Damaging"; Align-GVGD: "Class C0"). This variant is not present in population databases (ExAC no frequency). This sequence change replaces lysine with threonine at codon 525 of the POMT2 protein (p.Lys525Thr). The lysine residue is highly conserved and there is a moderate physicochemical difference between lysine and threonine.
