Algorithms developed to predict the effect of missense changes on protein structure and function all suggest that this variant is likely to be disruptive. The variant allele was found at a frequency of 4e-06 in 251290 control chromosomes (gnomAD). To our knowledge, no occurrence of c.2957G>C in individuals affected with Mucolipidosis and no experimental evidence demonstrating its impact on protein function have been reported. Two different variants affecting the same codon has been classified as likely pathogenic/pathogenic by our lab (c.2956C>T, p.Arg986Cys and c.2957G>A, p.Arg986His), supporting the critical relevance of codon 986 to GNPTAB protein function. ClinVar contains an entry for this variant (Variation ID: 1324494). Based on the evidence outlined above, the variant was classified as VUS-possibly pathogenic.
